Hmm, I can see what people are getting at when they say they would have been squicked, but like you I doubt the writers put that much thought into it, and if they did it would be the very first time they'd given any thought to the gender dynamics of the show.
And, also, the implications of Aithusa being a girl don't creep me out any more than how much everything on Merlin defaults to male does.
